In 1945, kamikaze pilot Kōichi Shikishima lands his plane on Odo Island, pretending to have engine trouble to avoid his mission. Lead mechanic Sōsaku Tachibana suspects the ruse. That night, a dinosaur-like creature, Godzilla, attacks the garrison. Shikishima panics and fails to attack, leaving only him and Tachibana as survivors, with Tachibana furious over his inaction.

Returning home, Shikishima finds his parents killed in the Tokyo bombing. Guilt-ridden, he supports Noriko Ōishi, another bombing survivor, and an orphaned baby she rescued. He joins a minesweeper crew clearing naval mines. Meanwhile, Godzilla, mutated by U.S. nuclear tests, begins sinking ships on its way to Japan. Due to Cold War tensions, the U.S. offers limited help, and the Japanese government keeps the threat secret.

In 1947, Shikishima’s crew is sent to stall Godzilla near the Ogasawara Islands. They damage the monster, but it regenerates. Later, Godzilla attacks Tokyo’s Ginza district, where Noriko works. She saves Shikishima but is presumed dead after Godzilla’s heat ray devastates the area. Devastated, Shikishima vows revenge.

Naval engineer Kenji Noda devises a plan to destroy Godzilla by luring it to Sagami Bay and using Freon tanks to crush it underwater. Shikishima, planning a suicide mission, convinces Tachibana to repair a fighter plane to fly into Godzilla’s mouth with explosives. The plan injures Godzilla, but it breaks free. As it prepares to attack with its heat ray, Shikishima crashes his plane into its mouth, causing an explosion that tears the monster apart. Shikishima survives with an ejection seat, installed by Tachibana.

Back home, Shikishima reunites with Noriko, who survived but bears a mysterious bruise. Meanwhile, a piece of Godzilla’s flesh remains, hinting at future dangers..
