"Separation of the church and state" is nowhere to be found in the constitution. Rather, it was used in a letter that Jefferson wrote to a group of ministers who were concerned that the newly formed US government would use tyranny to silence and/or control the church (like what happened in England). Jefferson used that phrase to ensure them it wouldn't happen given the contents of the bill of rights (such as the 1st Amendment).
